I think you need a seperate clip for each program change. If you already recorded one long MIDI clip you can easily split it by right clicking where you want the program change and selecting "Split" from the contextual menu.
Once you have the clips for each program change, you can select the MIDI bank, sub bank and program from the "Notes" box in the clip properties in the lower left side of the screen. Simply select the program you want for each clip and it should then work exactly as you wish if I have understood your request correctly.
