Cubase and FLstudio VST organization

I have Cubase SX3 and FLstudio and I'm not sure where I should put all the VST's. I guess I need to keep them in cubase and then have FL get them from there?

In a common VST folder. Neither FL nor Cubase. then each program should be told which is your VST folder in Plugin preference. I hope it is clear.
And, if you are asking how to use them in your project,then it is your choice. Both support VST and VSTi plugins.

Nope, each VST should have its own preset folder inside their own folder, that's what i do.
In case you make your own preset then create separate folder inside the preset folder of the instrument.
This way it will be easy to navigate/diffrentiate presets. Since all VST Instruments preset formats work differently, most of them wont work on each other.
you can also catagorise presets like -pads,synth,strings,bass,snare,kick etc.
