I have used Antares AutoTune in automatic mode for some time. I now have a .WAV file of a live flute playing a riff. I also have a MIDI file of a piano playing the same riff. Is there a way to have the MIDI file 'trigger' which notes to play and adjust the .WAV file to match? This is probably either impossible, or insanely simple, but I've never taken the time to understand it completely.

if you have at4 you should be all set, depending on your host you might need to use midi-ox

this will only sound good if you are trying to correct the pitch of the flute. auto tune is not a good brute force harmonizer, it's optimized for small pitch changes. basicall if you want autotune to play back a different melody entirely bigger thna 1/2 step or whole step jumps, it might not sound very good. try it, but use a high retune speed.
