Sorry for the slow reply (all of my messages seem to begin like that lately 
).
This has caused confusion before. I will have to make it more clear in the plug-in.
If you open the dialog box in GSnap, select a key and scale, and click 'Ok', then that key and scale is applied to the keyboard on the GSnap GUI.
You can check the little 'LED's on the keyboard to see which notes are active. You can set/unset the active notes by clicking on them.
When you next open the dialog box, it does not reflect the current settings. The dialog box is purely for selection.
In short: you can set particular notes as snapping or non-snapping by clicking on them, the dialog box provides a short-cut for setting common scales.
