If I wanted to record overdubs of a film, like on Mystery Science 3000, while watching what software do I need.

I'd load the video into a video editing client like Premier, Vegas or I suspect perhaps the newly re-launched and free to download lightworks (I say suspect, as I've not tried it myself yet, but it should be fairly standard) and then scrub the parts I want to record over and add a secondary audio track with what ever I wish to add.
If the client allows you to run both VSTi's and record direct to the timeline (I think Vegas does for sure, but once again it should be fairly standard) then you could set up a sidechained ducker on your main audio track to drop the volume each time you recorded into the secondary audio lane.
