Here is the issue:
I open a break in Phatmatik Pro, slice it and then export (drag and drop) it to a MIDI track in Cubase. When I play back the midi sequence, some of the notes (drum hits) sound off. Weird thing is that, say if I have a 8-bars midi drum part, in some bars it sounds fine and in some it's off. Same thing with other slicers/samplers (I've tried it in Intakt and Kontakt)
Any ideas?

Virtual midi ports cause midi latency with VSTI instruments as they are recorded and you need to turn all of them off in decive setup and use real ports instead. (This latency is variable too like yours, sometime none, sometimes quite a bit of miliseconds.)
But no idea if your problem related to this..
