98SE Boot up anomolie ?

Hi guys, hope you can help. I have been having some strange behaviour from my pc recently, think I may have picked something up! The confirmation seems to be that whenever I run Ad aware, virus check, system cleaners etc, and then reboot, I get messages on boot that "files updates, system loading" etc. This suggests that whatever it is I am getting rid of, is simply reinstalling everytime. So, any ideas on this? How can I see exactly what it is that is happening during the boot up? Grateful for any help here, the opsys is 98SE.
