Looking for effects that can be modulated by a MIDI note/velocity input.

Preferrably filter based.

The only thing that comes to my mind for now is LFOTool.

MOK's new Filtryg dual filter responds to MIDI Note input.

There used to be a plug-in called Lucifer, developed by Steve Duda, before Xfer. I still have it installed on a machine that runs 32-bit plug-ins. It is/was one of the coolest plug-ins I've ever used.

Maybe U-he's Filterscape or Zebrify?

depending on your daw, any plugin can be affected by midi.

Favorite FX That Can Use MIDI Input (Note/Velocity etc)
