I am using Reaper. Midi gen tools I use are Scaler, Base Generator (reason), Axon 2, Konkrete, Logic Drummer, Melda Drummer and now RapidComposer.
In general my workflow is to get the Generator "close" to something I want to develop. Then I export the midi into Reaper for completion. I save the Midi Gen preset with a naming scheme so I can go back to the source. Generally, once editing in Reaper starts it's hard to go back to the original Generator tool.
Likewise, in RC I am generating 2/4/8 bar loops, refining, exporting the midi, and putting the puzzle together.
I am doing it this way instead of laying out the entire song twice, once in reaper and once in RC. My process is part development, exploration, then arranging, and more refinement. The arranging part is fairly comprehensive since anything I see, I will cut/paste/reorder and change. Keeping RC or any other tool in sync is not feasible. Too much work, too error prone. So that means I either forget the tool of origin, or keep track of what generated what and keep the ability to recall that preset.
With RC it appears I could put the midi back into RC after my Reaper edits. I could then generate new permutations. Wow, ok, I just realized this so I'll try that out (I'm on my first song).
Do others have a different workflow they suggest?

As I understand RC structure better, I think I should just mirror Reaper <> RC as best I can, then just move on. They don't have to be in perfect sync. I can always play out ideas in RC, generate and import, or just manually put it in by ear. I'm using lots of other tools and this is pretty much how it goes.
