Source File Renaming - Issue?

I'm using T2. I try to keep things nice and clean in my projects, so when I'm finished tracking all that I'm going to track, I like to go through all the files in the edit window and rename them before deleting the takes I no longer need.
Example: my current bass file may be "bass (30).wav", and I like to save it as "bass.wav" by clicking on the wavform and selecting "view source info->rename file". I also choose to "rename clip" when prompted.
When I finish that up, I like to go to the project window and delete all the unused takes.
The problem I'm running into is that when I choose to "rename clip" during the "view source info->rename file" process, it doesn't seem to rename the clip. In the edit window, the title on the wavform stays the same (i.e. "bass recording 1"). The frustrating part comes when I go to the project window to clean things up, and end up deleting the source file I want to save because it is a) not renamed, or b) the same source file has two listings (i.e. - the same bass file shows up as "bass" and "bass.wav", and I delete "bass" not realizing that I'm deleting "bass.wav" as well).
If someone could please let me know if I'm doing something wrong here, or could clarify the "source renaming / clip renaming" process and explain why the same .wav source shows up with two names in the project window, I'd really appreciate it. Why would one .wav source show up twice anyway?
I'm really sick of having to retrack things over again because of this situation. If it's an issue or bug, then I really hope it gets fixed. If it's me, then I'd love some help.

Personally, when I have an edit pretty much finished, I like to export it as an archive. This can be backed up for safe-keeping, but can also be re-imported into a fresh project folder, with nothing but the good bits of the good takes (including optional 'handles')

Does the archive contain only what's in the edit? I should definitely be doing that. On the other hand, shouldn't this "renaming" feature be working like it should? And, why would one .wav file be listed more than once in the project window?

The renaming system seems a little counter intuitive to me too, im not completely clear on how file handling/naming works. (and the project window ignores the underscore character when sorting files by name, why's that?)
yes: the export edit exports all (and only) the audio files used in the edit you're exporting. I always finish a project by using that functin too (arrange view, export > create an archive of this edit).

The archive will only contain audio that was in the edit, but you can choose whether the entire files are included or only the bits used. If you choose the latter you can opt to leave 'handles' to allow edits to be changed at a later date.. I'll have to start using archives, which sounds nice. Still doesn't solve the issue with renaming, but oh, well.
