Am I missing something with quantising? I've tried the non-destructive type - the whole clip and also the destructive type - individual notes. I've also set the midi input to quantise (I assume this means the notes will quantise during recording). I'm having no luck with
the notes actually lining up properly. Please don't tell me this is a bug in the program....

nope not a bug!
if you where trying to quantize to the 16'th then you need to pick to the 4'th
Tracktion works out its quantize by the beat not the bar
