If a pickup is too close the strings, it can distort. I've done that with my previous guitar: I had the bridge pickup *very* close to the strings, and it distorted with a clean amp, while the neck pick up would not - with the same amp setting. It was just a tiny distortion, but easily audible.

However, to offer aof my own: a pickup by itself can't distort. When companies talk about "distortion" pickups, they mean high-output. There's no innate distortion in a pickup. If the amp model "cannot" distort, then you're clipping somewhere else.... on the way into the plug-in, within the plug-in, or on the way out of the plug-in.
