Just had this happen to me, didn't have time to really isolate the bug but what happened was this:
1. I exported an edit I was working on as "Files in a directory" (not a .trkarch) to a network share on my laptop
2. I opened the project on the laptop and everything appeared fine, but when I played it back I noticed the loop recording audio clips had all been set to the first take.
I opened up the .trkedit file in an editor and compared it to the original on my desktop. It seems that the mediaId field of the of the files in a project changes when you export an edit, but the <TAKE mediaId="hex"/> elements are not properly updated to reflect these changes, and all the <CLIP> elements have their mediaId field set to mediaId of the first take.
Don't know whether it's an issue with exporting to files in a directory, or the network share or what, but that seems to be what's happening.

Sorry I must have missed this earlier. I did just duplicate it as you described so it definitely is a bug. I've added it to our bug database and we'll see if we have time to still get it into the next build.
