Funnily enough, I also encountered some of these problems when compiling the archive for Transmission.
My solution was to always zip the folder structure under Windows, making sure I had trashed the DS_Store files and so on - this way, it would reliably unpack on all platforms. (Actually, those finder files were only a problem with the Zebra skin stuff, as for some reason the presence of them would upset Zebra's gui rendering for some odd reason..)
But still, for critical cross-platform stuff with lots of files, I've got into the habit of doing it with Windows and checking they all unpack properly on both platforms - a pain, but there you go...

but I have to say, what worries me a bit is that someone above wrote that CRC errors are normal on Mac when unzipping. when you get a CRC error, it means that the unzipped file IS NOT the same as when it was zipped, and should be deleted (as it always is by all unzippers on windows). if your mac unzipper leaves the corrupted file extracted, that is a serious flaw
