Audio loops out of sync

Every time I upgraded to a new version/release (A,B,C etc.) and reloaded a project file the audio loops are out of sync and if I go back to the MuLab version that created the project everything is fine. The loops are created from Rex in Reason with the correct Time and BPM. I can't figure it out.
I just purchased the 2.04 (when I saw the 2.5/3.0? ReWire upgrade feature I could not resist any longer) and I am a little concerned that this will occur every time...it could be a little hell indeed.

Is that using audio files or using samples?

Here is what I do:
Run MuLab v.2.00 or whatever
New Project : 4/4 120-BPM,
Rack A > New Audio part (1 BAR)> Insert Audio Clip (1 BAR)
Rack B > New Sequencer part (1 BAR)
Rack B > first slot mixer Strip insert Synthia
Write few notes in the sequencer and close it.
Hit Play .... everything's fine.
Save Project and quit.
Load a newer version of MuLab like.. 2.02 or 2.04
Open that Project
Hit Play....Audio and Sequencer out of sync! Same Audio File.
Back to the same MuLab version: Open file > Hit Play = No Problem
The same Audio file was tested in Energy-XT, Live and FL and reloaded in Reason. No problem.
I tried other Audio files and got the same results. I find this unusual because I went through the forum and I didn't spot anything like this.
I can send you the Audio file if you need. Just tell me where to send it to.
I know you fix anything soon or later, so thank you in advance.

-> Are you on Windows or OSX?
-> Could it be that the audio setup samplerate differs between those different MU.LAB versions?
-> If you accurately research the above example you gave, then which part is playing at another speed: the audio part or the sequence part?

quickie off the top of my head - does saving the file again in the more recent version solve the problem?
