I'll try to explain this the best I can,
I'm on Mac OSX 10.6.2 using Ableton Live 8.1

I load ACE into a project and whenever I play the song or try to record it resets the Stack number to 1. For example in the Tech 88 preset, the default is a stack of 3 but after I hit play it gets set to 1. I though maybe there was a wierd MIDI automation going on but it even does on a new Live Set. I'm using the VST version. The AU version does not have this problem and I'm using that for now. Just thought I'd give a heads up. Hope theres a fix for it

This sounds 100% like an accidental MIDI Learn (a controller is assigned to a parameter, and starting to play a song resets the controller, along with the parameter).

Right click Stack control, choose "MIDI Unlearn". Done.
