If I switch away from a u-he plugin, the u-he plugin never gets sets the Ctrl key to unpressed, so the next mouse clicks are interpreted as right clicks.
Woah... that's an interesting point. Though it sounds like a bug in Apple's frameworks, maybe the infamous CarbonWindow in Cocoa Apps. Have you tried the 64-bit versions yet? These ones come as Cocoa Views (also for the 32-bit versions), maybe the bug isn't apparent there then...?

I can confirm that the 32bit versions of the 64bit betas work correctly. I get no phantom right clicks after swapping spaces.

This means that future u-he plugs will all be fixed, with the exception of 32bit VSTs right? Perhaps some small workaround could be created for those? This behavior doesn't happen in any of the other plugins I've used.

Interesting. I suppose it's one of those Carbon-In-Cocoa problems. So, yes it'll be fixed with 32/64 bit AU and 64 bit VST (latter is coming soon). 32 bit VST will still be bound to Carbon, but I might be able find a workaround. It's entirely possible that I'm doing a query on the state of the ctrl-key rather than reacting on contextual click events or vice versa, due to times (Cheetah/Puma/Jagwyre/Panther) when this was still tricky on a Mac.
