Something I would like to see in a future version of Thesys is an Octave setting in the chords section. Currently there is quite a selection of chords and inversions as well as a root-fifth. Having root-octave would be nice too. Also having a sub-octave capability in the synth would be nice.

There already is. 1 or 2 octaves up down, can be done using the up down arrow keys.
Under Performance, the first selectors at the top are the arrows you need for that. Click and select.

My understanding was that those modifiers actually change the octave of the sequenced note....does it actually double it? i.e. with one octave up and the pitch sequencer plays a C2 you get C2 and C3, with one octave down selected you get C2 and C1. Two octave up gives you C2 and C4, etc...
That is what I'm looking for...if that's already in there, well, GREAT!
If not...would be nice to have.
