which host are you using ?
You have to make sure that you don't activate some looper at the very beginning of your song. Or maybe some loopers are alredy active (outputting silence) when you start the bounce ?! So make sure that all effects are off when starting to bounce.
If there is a realtime bounce option in your DAW try that out.

The effects you are talking about.. ..you mean all turnado efx right?
