I've done it in Live 9 now on my main machine. Same thing: playhead is out, the audio automation is OK as in it is removing the beats I've marked. I've done fades and full cutouts. The automation on track volume is happening where I'd expect it to be.

I mean removing the beats I marked mentally compensating for the playhead discrepancy, e.g., I cut the third beat of a series. Two play as expected, the third is gone. That is the behaviour I'd expect.

i just reproduced this in live 8. i used reverberate, which has programmable latency between 0 to 8192 samples, was using 4096.

test: simple 4/4 sequence, except kick on 1, snare on 2, clap on 3, open hh on 4. set automation for track volume so only the kick should come out. add high-latency plug at the end (or 3) of the track, not doing anything (i had reverberate in 100% dry mode). in my case, i only heard the open hh.

I had it in loop mode. Turning loop mode off triggered the odd behaviour (in this case, clipping the end of the kick, which it shouldn't). Putting loop mode back on didn't fix it. I've quit Live and will restart to see how the issue reoccurs.

Perhaps the biggest problem with most people not noticing it is that the scenario you're using it pretty extreme compared to what most people would be doing. Not in front of my DAW or I'd try something like this, but can't say that it's going to bother me until I notice it while working on something (if that happens at all).
