I think mute just mutes that track's fader.

The MIDI clip carries on playing.

How is your synth reaching your monitors? Via Bitwig? Or through a mixer?
Logic X, El Cap 10.11.3, Mini i7, Live, Reaper, Bitwig (demo)

Clicks at +100 samples: 44.1k / 48k (wav)

same thing happens for me when muting an instrument track with an external instrument device on it - the midi is still sent out to my synth - as im using an external mixer the synths still play  the only way around this is to turn off the external instrument device, but this is not ideal especially when i intend to use my apc40 and use track mutes as part of a performance etc. does anyone know if this will be changed? or updated

Hey, if you send the audio from the synth to an external mixer, Bitwigs mixer of course has no control over it (and isn't able to mute it/set the pan/volume).
The mute button on bitwigs mixer only controls whether the audio from the end of the device chain is send to the track's audio output (by default set to the master track). In won't affect the sending of the midi. That's not a bug and makes sense, I think.
If you want to prevent the sending of midi data, as you said, you can turn off the external instrument device or use a Note filter device with velocity range set from 0 to 0 (but it's a workaround).

But if it's just about muting the synth audio from the APC - I would send the audio from the synth back into bitwig (via the Audio In setting in the external instrument device).
Or you use the mute button on your external mixer.
Hope I got your point...
