I was modifying a MDynamicEQ and found that the EQ graph did not update when the playback was stopped. I could reproduce this in Adobe Audition but not in Reaper, which seems to work fine. I'm guessing this has something to do with the low level changes in v9.

Yes, that's correct, the plugins update all visualisation only when the playback is enabled. That's part of the optimizations & sample accurate automation with smart interpolation.

Interesting, why does it work correctly with Reaper then? In Reaper is audio always running even when playback is stopped?

Yes, Reaper is running all the time, most hosts do that actually. Usually only the "wave file" editors don't because they don't need any audio output. Full DAWs cannot know if there isn't something "generating some audio", external input, MIDI ...
