In MMultiAnalyser, is there any way to re-order the tracks? For example, to get the red waveform 'on top' here:

Sorry, not really and it would be very difficult (multiplugin environment is rather extreme really...).

Ah well.
With a bit of experimenting the track order in MMultiAnalyser is the order in which MMultiAnalyser is added to the DAW tracks. So, the guideline is add it to the DAW tracks in order of increasing volume (this is worth adding to the Help page).

Also, a buglet?
When analysing 2 tracks, if i Mute one in the DAW its waveform freezes in MMultiAnalyser. I was expecting it to continue moving but drop to zero signal.
Here I am Muting the first track (Red in MMultiAnalyser):

It would be very handy to be able to see the track names, as a reminder, when the left-hand parameters panel is collapsed. As in this mock-up:

Regarding your buglet, I believe that's a result of how Reaper does track mutes. Instead of muting the output of the track, it mutes the source - which is interpreted by the plug-in as no streaming.
For example, if I do the same thing in Pro Tools then both waveforms continue as normal, since the insert happens pre-fader.
I think the workaround for both of us would be to insert a plug-in with a mute switch (or one with volume control to -inf, like MUtility) in the slot prior to the MMultiAnalyzer. Instead of muting the channel, pull the volume control of the plug-in to -inf. Let me know if that works.

Yes, that is what Reaper does. But it's not any real problem, just slightly unexpected. With a bit of thought I could probably argue that it is a feature. 
As for the Muting, I just turn each track Off / On in MMultiAnalyser itself.

Hehe yeah, it is inevitable, I'm not sure how much about "feature", but it can be helpful indeed
. Basically the plugin cannot know if the host is actually sending anything to it, so it needs to wait, forever if needed
