So the scenario Im trying to create is similar to something like looperator or a.n.other glitcher where midi sequences control effects.

One audio stream , one (or more) note gate(s) that feed fx rack(s), placed in the path of the audio stream.
I hope that's simple to understand.
How then can I send the audio stream to bypass the gate (dry) and then use a note on to send the audio through the gate? Maybe something like a balance module that uses a note on/ note off message to switch sides, therefore acting like a gate?
Is there a way to achieve this in a mux?

Yes using an Audio Balancer 1 -> 2 and an ADSR modulating the Balance parameter.
Attached is a MuLab 6.5 project demonstrating this. In this project i used 2 different distortions A and B on a drumloop, and sequenced the distortions so sometimes A is active, sometimes B, rhythmically.
