Did I understand correctly that FLAC is not currently supported?
Also, I noticed OGG Vorbis files are not supported either.
Is there any plans to make these two formats work in MCompare?

FLAC is supported. OGG is not and is not planned I'm afraid.

ALAC is open source now (and thus free).
AAC still requires a license for compiled codecs.
I suspect overall ALAC is more common on Macs because iTunes reads/writers/converts ALAC (and not Flac).
