Help me please, I have this setup.

When FX window has focus I can not send midi from my keyboard to Synth. Looks like it because MuTool automatically set Midi In to active window or rack or track.
I want to play my synth and at the same time tweak FX.
May be there is some workarounds?

That's correct, you have the option to have MIDI Input follow focus. You can turn it off in Project -> Edit MIDI Input Channel Targets.

You can toggle on/off the auto MIDI focus via Project -> Auto MIDI Input Focus. (shortcuttable function)
That said, i encountered a similar case and will check if the Auto MIDI Input Focus feature can be further optimized.

I forgot to mention that if you don't want the Auto MIDI Input Focus to work upon selecting editor windows, then you can switch it off via the preference "Activate Module Editor Auto MIDI Focuses Module".

What is the difference from Auto MIDI Input Focus I can not understand, why we need both?

That preference is only about clicking the editor windows. And it's a global preference thus not project related.
The Auto MIDI Input Focus switch is about whether any relevant UI action (eg selecting a track) will shift MIDI focus to the relevant rack/module/plug-in, and that's a project related setting so it can be on for one project but off for another.
