The bass pattern generator produces out of key notes for some chords when the preset contains other than the root note.
Example (in Eb major):
With these chords
you get these bass notes
with this preset
Note that the second and fourth bar is in key but the first and third are not.

Also, when I change progression in the chord track, the bass track still has the old progression.

I think I have found the problem with the incorrect bass notes. The song was probably in C minor and not in Eb major. It's the same notes but it seems to matter to the pattern generator.
