I'm guessing it's just operator error (somehow), but here's a repro of a problem I'm having:
1) Load a song in Cubase, called "Version 1".
2) "Save As" "Version 2".
3) Make some extreme volume automation changes in a section of Version 2.
4) Open MCompare, and load "Version 1" into the File 1 slot.
5) Loop Version 2 around the section that has the volume automation changes, and toggle File 1 slot on/off: Instead of hearing the volume normal when File 1 is clicked (which should allow us to hear the original Version 1), I hear the same automation changes whether the File 1 button is clicked or not.
If anyone had a moment to try this and report results, I'd be grateful!

Could you send me the project file? My guess is that you are automating volume AFTER the plugin.
