Occasionally when recording a track it is necessary to loop/punch in to a track to rectify mistakes.Sometimes when doing this the recording sounds as if it is badly overloaded and has to be deleted, after messing around checking latency etc things seem to rectify the problem but I can't identify what went wrong, anybody had the same problems.

Several things come to mind.
1. Are you sure all audio levels are exactly the same as the original track, particularly if you go back later to rerecord sections and may have adjusted settings.
2. Tendency is naturally to play harder if you just punch in. Try "comping" and simply play along with the original track; then selecting the original track with the new recording sections being the selection.

That is the weird thing, nothing regarding input level or anything else has been altered it simply records fuzzy and distorted. At first I thought it was to do with looping a section several times to pick the best one but this is not so.
