We did not get any answer, but there is now a workaround with PatchWork 2.1: we have added an "always on top" option for plug-in windows (it is available in the preferences):
When this is enabled, hosted plug-ins windows will always remain always on top of all other windows. As a "side effect", this also prevents Cubase from screwing up windows ordering...
