Each time, or most of the time, I use the analyzer graph display (any plugin) I first have to change the two colors, which are black and black, to something else. Is it possible to save custom colors for the analyzer graph display ?

Yep, try {Settings} >> {Save default settings]
NB: this will only apply to new instances of the plug-in, not to those already in projects.
And, if you save the Analyzer Settings as a preset they will be available to load in the other MP plug-ins (EQs etc)
