I like to backup my Melda presets as I make a ton and it would be pretty awful if I lost all the stuff I've made.

This data is stored (in Windows, don't know about mac) in the below location and you can copy it to wherever for backing up:
C:/Users/USERNAME/AppData/Roaming/MeldaProduction

The size of this folder has now hit a crazy 600Mb for me. I had a scan of the data and it looks like all the preset files are duplicated with backups called .xmlbackup

For instance, the MSynthesizerpresets.xml file is 80MB and there is a backup of the same size. In total, the backups are taking up 260MB. Backups are great, but I don't need to backup the backup files :D

There is some other junk in there too, such as install states/setup files going back a long time (e.g. v10).

I'd like to clean up all this stuff but I'm unsure what is safe to remove. Can we get clarity from Vojtech on this?

The xmlbackup stuff is there to prevent potential problems with installation. Basically the installer needs to "merge" the presets - any new presets need to be added, changed replaced etc., but the custom stuff needs to be kept there obviously. These xmlbackup files are there "just in case something went wrong". It never happened, but you know how it is :). So yes, you can delete them.

Is the result of backing up the contents of C:/Users/USERNAME/AppData/Roaming/MeldaProduction
different than using the Backup function on GUI of the Presets window?

Yes!
I was just thinking that perhaps he wanted to store everything, like plugin settings, style settings etc...
