Hi, I dig waveform 11 manual but it seems dated, not only screenshots are definitely from much older versions but also some features I found just by clicking around are not in the manual. So please forgive me asking here.
What is the 'right' way to add a midi clip to a library or make a 'preset' out of it?
Using library of midi clips (saving as a preset or whatever)

The manual indeed has screen shots from various older versions, and can be confusing...or at least jarring from the different color schemes. My copy of the PDF has a bunch of place holders as well, as if the graphics weren't ready yet.
That said...
1. Select the clip in question
2. Right click on it
3. There will be an option to save it as a preset
4. This will present a pretty self-explanatory dialog box allowing you to name it, categorize it (I recommend you do this!), and even edit it after the fact.
Alternatively, you can select the clip and use the Properties pane across the bottom of the screen...over there, lower right...there's a preset menu that presents different choices.
I use presets for clips, plug in chains, racks, entire tracks, and more. It's addicting, which is fortunate because using presets saves an awful lot of time.
Presets appear in the left column once you've saved them. Using the search categories to filter the results will speed you to your results pretty quickly. Like I said, I recommend you categorize because you'll likely end up creating a lot for yourself.

Unfortunately no 'preset' option from the RMB menu on the clip
Also no 'presets' category in the left panel, like it shows in the manual
At least 'Create preset' button on the bottom panel is there!

Hmm. Not sure why the right-click isn't showing this for you. I'll have to check this as some point to see what happened.
On the left panel, the presets are under Search (which you have highlighted). Sorry for any confusion there.
