Latest ver w11.
Exported project to a non-single-file archive,
removed the original project from the projects pane,
loaded the archive, found that none of the wav file references were valid,
closed the archival version, loaded the original project,
found that all of the wav file references were now broken.

Unfortunately this is a project with literally thousands of clip cuts, meaning that it is impossible to re-link the individual clips.

What this means is that two months of work is now gone.
I'd appreciate it if the Tracktion team looked into and fixed this bug, as it has wasted a huge amount of my time.

A secondary issue is that copying and pasting .wav clips from one project into another means that you have to have that project loaded in order to use those .wav references valid. This shouldn't be the case for an archived project, but it currently is. Archiving does not copy .wav files from other projects.

Overall I think the state of .wav linking in Tracktion is F'ed. It should just straight link to the goddamn file from within the .tracktionedit, not store some bullshit map at the .traction end. That should stop these issues from existing. That way we could actually edit the .tracktionedit file if for some reason .wav files got moved, but the .tracktion files are uneditable.

I share your pain, having lost links on a project some time ago. The lesson I learnt (which doesn't help you with this project I'm afraid) is to import the clips into the project itself and then insert them in your track, rather than link to them as external files. Not very efficient if you use the clips on more than one project but at least you won't lose the clips if you move or archive the project
