I'm probably missing the obvious. I do that a lot.
If I'm using a loop of say a bassline, I understand that I can alt-drag it to make it one bar long and therefore match project tempo.
But can I also transpose it to a different pitch, like Acid can? Right now it seems that I can do either one or the other, but not both at the same time.

use the pitch shifter filter.
Personally, I'd steer a mile clear of T's pitch shifting for bass sounds, and consider chopping the bassline in recycle or similiar instead,

When the clip is selected you get options to change playback speed: you can specify this in cents, semitones, or as a decimal value (eg; 0.5 halves the speed)
