This is kind if vague -
1. Platform and version of Waveform?
2. Where do you store all your projects? (directory)
3. Do there still seem to be files there?
4. Could you have archived? What prompts did you see
5. You deleted within the Waveform system itself, or tried reorganizing with, say, Windows file manager?
6. MIDI data, Audio data, or a mixture of both?

Projects will grey out in Waveform if the folder has moved. You need to locate where the folders are now and use the 'open project' option in Waveform to point it in the right direction. Obviously check your recycle bin if you may have accidentally deleted them. If you have moved samples and in the projects tab audio files are followed by???, then use the 'find lost files' option.
Basically, as long as you haven't deleted anything you should be fine.
