Zebra2 & HZ clicks in retrigger & legato mode.

Reproduction : Init preset, lowpass to hear it better, 1/8 or 1/16 MIDI sequence, or anything fast as long all the notes are connected. Only happen with retrig or legato, poly works fine (I didn't check the other modes), doesn't matter which DAW.
The only solution I found was to shorten the tails of the notes so they don't connect.
Increasing attack or release didn't change anything, soft attack on.

This was driving me nuts trying to write a legato bassline a few weeks ago. I saw this in both 2.9.3 and 2.9.4 in Logic 11 under Ventura and Sonoma, but have not yet tested under Sequoia (I heard around this same time that 15.4 fixes some long-standing CoreAudio bugs). I considered filing a bug report but didn't get as far as reproducing it in other DAWs (or on Windows) and ended up just using a different instrument for that part.
I hate signatures too.

Today I was able to reproduce this bug in Renoise (AU on an Intel Mac) and then in Reaper (AU and CLAP on an Intel Mac; VST3 on Windows 10, AMD). I've attached the Reaper project file I worked from (reaper_project.zip) as well as renders using different Zebra 2 versions (zebra_clicks.zip).
With this note sequence, I was not able to elicit clicking from the lightly modified init patch described by OP, but the Chronospheres patch "Generic Amped E-Bass" (included in Zebra Legacy) did the job here, and was in fact one of the patches where I first noticed this happening. Note that the patch is designed with a sharp, noisy attack, intended to sound like a real electric bass. This attack can be softened by adjusting the envelopes, but the unintentional click (which is much sharper) still happens regardless. In my tests so far, I've found that it happens most often in Renoise and least often in Logic. In Reaper it's about once per measure.
For my Windows tests, I downloaded every build of Zebra 2.9.x I could find, starting with revision 9709, and rendered the results (in release order) of installing them and then opening the same Reaper project. The files are named for the respective revision numbers. This time, I did not get unwanted clicking in 2.9.3 (12092.ogg) but it did still occur in 2.9.4 (16765.ogg).

Did you try to enable Renoise's "use static buffers" option? I somehow remember that U-He synths do not like Renoise's approach of doing a dynamic buffer size.
The core audio bug you mentioned cannot be related to this, the audio generation happens far before anything flows into core audio.
