Not sure about this case obviously, but don't forget that Logic's controller assignments functionality is hopelessly buggy and unreliable, before assuming it's a Z2 bug.

so far I have only had problems with zebra though
not albino, twin, automat, basssline, stylusrmx (which is a UB beta) (and on ppc: korg legacy, ultra analog, atmosphere ...)

I have to agree with beej and would advise you not to do it the Logic way (sic!) but rather use Zebra2's built in MIDI-learn function but ctrl-clicking on a parameter and then moving a knob. Bamm, it will be assigned.
