Using Zebra 2 in FLStudio 6 on Windows XP Pro, I'm finding that whenever I change parameters, I'm unable to play new notes on my MIDI controller. This is not very conducive to live playing. For example, if I move the cutoff on the X-Y pad while playing a 303 bassline, it will just hold the last note I played rather than trigger new notes with the new parameter values. The same applies for changing parameters like osc detune in the Synthesis section. Is this intentional?
Additionally, I've found that switching patches while playing through a MIDI controller makes it difficult to preview the sounds. When switching from one patch to the other there is often a big mess of noise (delays, reverb, sustains all getting muddied together) rather than a smooth, instantaneous transition. The end result is that I have to manually use FL's "stop all sound" control every time I switch patches while playing them live.
Notes hold while parameters are changed.

No, that is not intentional... I can play a series of notes while moving the cutoff and they play as expected.
I can also switch between presets while holding notes and while there may be some click, there is not a bunch of noise.
Something is not right for you. I am on the Mac, using Live. Any other FL users can report their experience?
