I'd like to print some parts of it so I don't have to always look on your site and read page by page...

There indeed is a downloadable zip package that includes both the MuLab and MUX docs. See http://www.mutools.com/mux-support.html

...no, that's not it, it is the same thing as on your site, needs internet to open, I was hoping for a PDF format that I can save.

Actually Jo, Would it be a lot of work to change the docs so everything is a single page with bookmarks/links on the left and as you scroll the page the links stay with you at that position? Perhaps they'd need to be a tree to accommodate extra links?
