My issue is when I open up Zebra2 (VST 2) and try to use the XY controls via Lemur on an iPad, in order to get them to react I need to "learn" the MIDI CCs each time I open Cubase.
However, if I load Zebra2 in Logic or Plogue Bidule (and I think VE Pro), they work from the get-go without the need to "learn" the proper MIDI CCs. In Bidule, I had to connect the Bidule MIDI port coming from Cubase and the Lemur daemon to Zebra2 for this to work.
Now, when I go into Cubase and go to the "MIDI Port Setup", it shows that the Lemur daemon is checked in the "ALL MIDI In" box (and my MIDI input for the tracks I'm trying to work with is set to All MIDI In). So I can't figure out how to make this work like I'm hoping it would.
Does anyone know if this is a Zebra2 issue? Or is it a Cubase issue?
Also, I'm on a Mac running OS 10.9.5.
Any advice is greatly appreciated.

I don't know the answer, but the X/Y pads automate for me with CubaseLE4 (ancient, I know) and Mac OSX10.6.8 (getting ancient, but still working). Sometimes older software is not such a bad thing.

ITs the frigging Quick or Track VST control getting in the way.
I am pretty sure you are using CC's that you also choose in either Quick or Track VST control.....
Either use CC's that aren't in your Q or T VST controls, or use Q VST controls to map to the X1,Y1, etc controls....I learned this the hardway after a few hours of scratching my head.
