The code that colors MIDI crotchets according to in-key and in-chord condition is confused!
Case — Key: Dmin. Chord track: i-iv-v-VII. Each chord continues 4 bars. Below, one MIDI clip per chord. The cockroach: the correct chord colors only 9 of the 16 beats in each clip. Consecutively the next chord clip controls the coloring, e.g. i's D-F-A converts to iv's D-G-Bb come Bar 3 Beat 2. Come Bar 15 Beat 2, no notes are in-chord!
Combining the clips corrects the crisis, but it's clear this inconsistency craves closure.

Have you truncated some empty space at the beginning of the clip? That confuses the colouring.

I've found that MIDI clips sliced from larger clips or reduced with the edge arrows have the problem, so probably.
[Adding empty clips fore and aft, merging, then re-cutting will solve the problem, but (FR)Make Unique Clip(/FR) would be a better way to do it even if the actual bug gets fixed.]
