I have two questions regarding MSoundFactory:
- Is there some kind of step modulator, in which i can set step bars, and modulate any kind of parameter with it, and then it progresses only on next note appearance?
- I would like to affect only the transient of a sound with an fx. Is that possible? Similar to this effect:

Not easily. You can setup a GenCMod with sample and hold triggered by an lfo caused by a new note being pressed. It's a bit complex to setup, but yes it's technically possible with some effort. Alternatively, there are ways to have parameters have "shared random" values on note triggers. One again, that's per-voice.
There may be a way to do what you'd like, but I'm not aware of it. MSF is a pretty complex software. I've had it for I think nearly nine months now and I'm still learning new tricks and corners. Not to mention it's getting pretty frequent updates.

Throw in an MXXX module and switch the band mode to Transient. Now you have dedicated effects lanes for transient/body.
Alternatively, as alexang mentioned, you can do similar with the crossover module and have the lanes inside the modular area of MSF. A little less clean, but fast and simple.
