If you open up a melda extra window, something like 'Modulators' or 'Multiparameters' there are some things that bug me about the way they operate:
double clicking the title bar makes them full screen. This is the opposite of the main Melda windows, which MINIMIZE when double clicked. I've got used to this minimize behaviour and quite like it... but now i have to unlearn it for separate windows. I feel it should be consistent and minimise all.
separate windows jump to front... even if you open OTHER applications, it's pretty frustrating that they dont behave like any other window. When working with complicated modulators, they can often take over the entire screen and you can't actually see anything until you close them all. You can't bring another window like the main plugin window to the front, the separate windows are ALWAYS the most front window. I presume Vojtech will just say that they're supposed to be worked on and then closed... but that's just not practical when working on complicated modulations (e.g. setting follower values throughout a long project)

Well 
#1 - Popup windows work the same as other "windows". But I needed to make some "make it as small as possible" feature to the plugin windows, so a double click seems a logical option, since plugin windows cannot be maximized. But I miss the same feature on popups as well, so perhaps ctrl+double click, we'll see.
#2 - That's out of my hands unfortunately. Windows can only be "on top" or "normal". And since DAWs are often using "on top" for plugin windows, popups need to be "on top" as well, otherwise they would be covered by the plugin windows
