Not sure how many people use audio-based comp tracks. This v12.0.54 issue has happened on several projects now (Win 10).
1. Create a stacked clip of about 4-5 takes
2. Comp the track per usual.
3. Drag a copy of the comped clip to another track to make an alternate take.
4. Flatten the first clip.
5. Make different selections on the second clip.
6. Flatten the second clip.
7. Discover to your horror that the second clip is simply a copy of the flattened first clip, causing you to lose your changes to the second clip.
For people doing double tracking, this is pretty bad, and never happened with v11.5 or earlier. What changed in the engine?
If you're not doing double tracked vocals, but are simply keeping backup copies of your clips, this is still not good since it likely overwrites those (although I've not tested this exactly).
EDIT: I also need to check to ensure that Melodyne isn't destroying the original take; in reviewing what happened, there's a chance that rendering a clip with Melodyne active might be deleting the original comps...which it never did before).

This problem continues, so I now have to use multiple comped takes to prevent it, which is what we used to do back when it was called "double tracking." Not happy about it as that process takes twice as much time, but evidently this is happening only to me.
Another problem with recording audio: I'm getting random crackling on looped takes which spoils the entire take. Either vocals or line in from an instrument.
1. It's not a latency issue: the problem only occurs after four or five takes (not loops--takes, so I can get four or so good loops to comp; it's that next one that crackles).
2. It's not a sampling rate issue: everything is at 44.1.
3. This only started with v12.
4. Resetting the audio input and audio output in settings seems to clear it up, so it's not a USB or audio interface issue. Then I'm good for 4-5 more takes. Maybe more.
5. You don't hear it while recording--only after recording is complete and listening to playback, which is intensely frustrating to have to go back and set it all up again.
6. It's in time with the BPM.
This is very much a DAW issue. Thoughts?
