I have Patchwork 2.7. I use it to host Kontakt 7 in ProTools. No matter what I do, the Patchwork window (Kontakt window host by BCPW) stays on top of every other window in my OS (Mac).

When navigating to other apps, the BC window(s) stay on top and its very obstructive.

I have "Always On Top" UNCHECKED in the preferences panel.

Is there a way to fix this?

I am not sure there is an easy way to avoid this. The reason why this may happen in some applications is that in order to have the plug-ins hosted in PatchWork appear above the PatchWork window (you don't want them to be able to go behind it), they have to be on another Z-order level (the exact behavior depends on the OS) than the PatchWork window, which is a plug-in window defined by the host. So in some cases, the only z-order level available above the host's plug-in window is a window type that is always on top (which is the case for Pro Tools for example).
