Having just enabled my on-board soundcard's MIDI input, I decided to remove MIDI Ox and MIDI Yoke, as I was only using them to split between two devices coming in through a MIDI merger.
While the problems haven't gone away, they have improved a little.

Oh, and it appears that only MIDI output is affected - doing the same sort of thing with MIDI input (recording while making the screen update) doesn't seem to affect the timing of the recording.
