When I set an lfo to square, rand hold etc it works as it should, ie instantly changing the value according to the steps, until I start playing the project (in Reaper) which gives it a quick slide between the steps. Even with no midi data at all in the project just start playback is enough to screw it up and there is no way to get it back. What do I need to do?

As I've heard it before... it must be some kind of auto-midi-learn...
do you have the latest version 2.5.2?
Check if the LFO slew changes from fast to slow once starting playback or something...

Learning what? I can't find anything to change for this.

I think it's 2.5.

What do you mean with "slew changes"? It doesn't change the rate it just adds a slide.

I remember I had a similar problem with v. 2.5.1 but in my case it wasn't the midi learn.
A "slew" switch has been added to the LFOs with the 2.5.2 update.
If set to "slow" the LFO shapes begin to "glide"

You could peek into the manual instead (wink-wink). OK, I'll quote it for you:

If it's not midi learn (or a bug) it's likely the LFO slew speed that 3ee mentioned. Here's a screen shot where you can see it on an LFO and a GLFO:

MrB2.. best you should update to the latest version... as I said, it worked for me! :)
Just backup your patches in case something goes wrong.
