I like the GUI of both for different reasons. However, it all boils down to sound for me and I think Dune sounds noticeably better. For granular i prefer Rapid to Pigments.
That said, I do enjoy building patches in Pigments.

Pigments for when you want to make music
Dune when you want to press a key and get blown off your chair
Half-joking aside, Pigments sounds great for a lot of simpler stuff like keys and can make a lot of stranger stuff too
Dune using layers makes for a giant sound and good for more of those types of productions

I have and mainly use dune, pigments and massive x. I find dune good for drum synthesis with the layers and also bass because of the wavetable editor. Massive x is good for overdriven/dirtier sounds and phase modulation because of the routing.
Then pigments covers all the stuff the other 2 are lacking in. I don't think it sounds worse than dune just different.
If I could only pick one it would be dune.
