Note FX arpeggiator not following shuffle properly?

Anybody else getting this? I am using the Note FX arpeggiator and using the "Use transports shuffle" option. However when I play it with another regular midi pattern with shuffle the notes are not happening at the same time - it does sound like they are shuffled but not correctly (slight flamming)? Can anybody else confirm this before I report it just to make sure I am not missing something?
